How to use this document

Copy the template below into your quality system. Replace every <<FILL: ...>> placeholder with your company, system, and process specifics, then route it through your own document control, review, and approval. The filled specimen shows one worked example; adapt the numbers and scope to your operation and verify each cited regulation or standard against the current source before you rely on it.

This is a generic, originally worded starting point. It contains no confidential, proprietary, or employer material, it is drafted with AI assistance and reviewed, it is not legal or compliance advice, and adopting it does not by itself create or prove compliance. See the Disclaimer and Terms.

This is a ready-to-use protocol for qualifying a master cell bank (MCB) and deriving and qualifying a working cell bank (WCB) for an allogeneic cell therapy program. It assumes the cell source is a single donor or donor-derived line intended to support manufacturing across many unrelated patients, not a patient’s own starting material; for a strictly autologous program, use a chain-of-identity procedure instead. Replace every <<FILL: ...>> placeholder with your own specifics and route through your normal document control. A filled specimen follows. Verify each cited reference against the current source before you rely on it.

1. Purpose

This protocol defines the characterization, acceptance criteria, and qualification steps needed to establish that a master cell bank, and a working cell bank derived from it, are suitable to support commercial or clinical manufacturing of <<FILL: product>> across the life of the program. A qualified MCB and WCB are the biological foundation every subsequent manufacturing lot depends on; a gap found here after distribution has begun can reach back across every lot already released.

2. Scope

DimensionDecision
Cell line / donor source in scope<<FILL: donor identifier or line designation, passage number at bank generation>>
Banks in scope<<FILL: MCB lot number; WCB lot number(s) derived from it>>
Out of scope<<FILL: e.g. donor eligibility determination itself, covered under its own procedure and referenced in the header above>>
Applicable to iPSC-derived or extended-expansion lines<<FILL: yes/no; if yes, Section 7 tumorigenicity and extended passage stability testing applies>>

3. Responsibilities

RoleResponsibility
Cell line development lead / authorWrites this protocol, oversees bank generation and characterization, compiles data, writes the qualification report
Donor eligibility / regulatory affairsConfirms and documents that 21 CFR Part 1271 Subpart C donor screening and testing is complete and acceptable before bank generation begins
Analytical / QCExecutes the identity, purity, safety, and stability testing in Sections 6 through 9 and reports results
Quality AssuranceReviews and approves the protocol, dispositions deviations, approves the qualification report and the decision to release the bank for manufacturing use

4. Prerequisites

Do not begin bank generation or characterization testing until every prerequisite below is confirmed true, with evidence referenced.

PrerequisiteEvidence ref
Donor eligibility screening and testing complete and acceptable under 21 CFR Part 1271 Subpart C<<FILL>>
Cell source history documented: derivation, any genetic modification, passage history to the point of bank generation<<FILL>>
Bank generation facility and equipment qualified; closed or controlled processing confirmed where applicable<<FILL>>
Analytical methods for identity, purity, safety, and stability testing validated or qualified for this cell type<<FILL>>
Bank storage system qualified (temperature monitoring, alarm response, inventory control)<<FILL>>

5. Bank generation

StepDecision
Master cell bank generation<<FILL: scale, vial count, passage number at freeze, cryoprotectant and fill volume per vial>>
Working cell bank derivation<<FILL: MCB vial(s) used, expansion passage count from MCB to WCB, vial count and fill volume>>
Reserve / backup bank strategy<<FILL: split storage location, minimum reserve vial count before WCB regeneration is required>>

State explicitly the maximum passage number from the MCB that a WCB, and in turn an in-process manufacturing lot, is permitted to reach before this protocol’s qualification no longer covers it; manufacturing beyond that limit requires re-qualification, not an assumption that the original characterization still applies.

6. Identity testing

TestMethodAcceptance criterion
Donor-line identity<<FILL: e.g. short tandem repeat (STR) profiling against the reference profile established at MCB generation>><<FILL: full concordance with the MCB reference profile>>
Species identity (for a non-human-derived raw material or feeder system, where applicable)<<FILL>><<FILL>>
Genetic modification confirmation (engineered lines only)<<FILL: e.g. transgene presence and copy number>><<FILL>>

Every WCB lot, and a sample from every manufacturing lot where feasible, is tested against the same reference identity profile established at MCB generation; a WCB that cannot be confirmed as derived from its stated MCB invalidates every lot manufactured from it, regardless of how well those lots otherwise performed.

7. Purity, safety, and stability testing

CategoryTestAcceptance criterion
Purity<<FILL: e.g. cell phenotype by flow cytometry, contaminating cell type detection>><<FILL>>
Adventitious agent safety<<FILL: e.g. sterility, mycoplasma, in vitro and in vivo viral testing per ICH Q5A as applicable>><<FILL>>
Genetic stability<<FILL: e.g. karyotype or comparable genomic stability assay at early and extended passage>><<FILL: no clinically relevant genetic drift between early and extended passage>>
Tumorigenicity risk (iPSC-derived or extended-expansion lines only)<<FILL: risk-based testing strategy informed by ICH Q5D and FDA's "Points to Consider in the Characterization of Cell Lines Used to Produce Biologicals" (1993)>><<FILL: defined per the program's own risk assessment; state the basis, do not default to a generic pass/fail with no stated rationale>>
Viability and recovery<<FILL: post-thaw viability from a representative vial>><<FILL>>

The tumorigenicity row applies specifically to a line capable of extended or indefinite expansion, most notably an induced pluripotent stem cell line; a line with documented non-tumorigenic history at the passage levels used, such as a well-characterized diploid strain within its established passage range, may not need the same testing burden. State which case applies and why in the qualification report rather than applying the same test battery by default to every bank regardless of cell type.

8. Extended passage / end-of-production-cell-bank qualification

StepDecision
Passage number tested<<FILL: at or beyond the maximum passage number reached during actual manufacturing>>
Attributes re-confirmed at extended passage<<FILL: identity, genetic stability, and, where applicable, tumorigenicity risk from Sections 6 and 7>>

An end-of-production-cell-bank study, testing the line at or beyond the highest passage number manufacturing will actually reach, is what demonstrates the bank’s characterization holds across its full intended use, not just at the passage level tested at initial qualification.

9. Deviation handling

Any result outside an acceptance criterion in Sections 6 through 8, or any departure from this protocol during bank generation or testing, is recorded as a deviation per <<FILL: deviation SOP-ID>> at the point it is found. Each deviation states the affected attribute, root cause where determinable, and an impact assessment covering every bank and every manufacturing lot the affected bank has already supported, not only lots made going forward. A deviation found in an MCB or WCB does not automatically disqualify the bank, but an unassessed deviation blocks the qualification conclusion and blocks release of any further lots from that bank until the impact assessment is complete.

10. Acceptance criteria for qualification

The MCB and WCB qualify only when every test in Sections 6 through 8 meets its stated acceptance criterion or an assessed, QA-approved deviation demonstrates the result does not affect the bank’s suitability, and donor eligibility per Section 4 remains current and unexpired at the time of qualification. A single unexplained identity or tumorigenicity-risk finding is not eligible for a passing conclusion regardless of how the rest of the characterization performed.

11. Report commitments

The cell line development lead issues a bank qualification report on completion of testing, covering: results against every acceptance criterion in Sections 6 through 8, all deviations and their resolution and impact assessment, an explicit conclusion on whether the MCB and WCB are qualified for use, the maximum passage number qualified for manufacturing use, and the plan and trigger for re-qualification or WCB regeneration. QA approves the report before any manufacturing lot is released using material from the qualified bank.

Filled specimen

Extract for an illustrative allogeneic, iPSC-derived cell therapy program. Company, line, and numbers are illustrative.

FieldEntry
Product / lineAcme Cell Therapeutics, ACT-205, an iPSC-derived allogeneic natural killer cell line
Bank generationMCB-2026-01 generated at passage 12 from the eligible donor’s screened and tested source material; 240 vials, 1 mL fill, 10 x 10^6 cells per vial
WCB derivationWCB-2026-03 derived from one MCB vial, expanded to passage 22; 480 vials
Identity resultSTR profile of WCB-2026-03 showed full concordance with the MCB-2026-01 reference profile
Genetic stabilityKaryotype analysis at passage 22 (WCB) and passage 40 (simulated end-of-production) showed no clinically relevant chromosomal abnormality relative to the passage 12 baseline
Tumorigenicity riskRisk-based in vivo tumorigenicity study conducted at passage 40, the highest passage level manufacturing will reach; no tumor formation observed at the tested dose and timepoint

Results: all identity, purity, safety, and stability acceptance criteria were met at passage 22 and at the simulated passage 40 extended-passage study. One deviation was logged, DEV-2026-0211, a mycoplasma assay result requiring repeat testing due to a sample handling error; the repeat result was negative and the deviation was closed with no impact on the qualification conclusion. Conclusion: MCB-2026-01 and WCB-2026-03 are qualified for manufacturing use up to passage 40; any manufacturing requirement beyond passage 40 requires a new extended-passage qualification study before use.

The specimen shows what a reviewer checks for: the extended-passage study actually run at or beyond the real manufacturing ceiling, not just at the bank’s starting passage, and a tumorigenicity result stated with its tested passage number rather than asserted as a one-time finding that covers the whole program indefinitely.

Common inspection findings this protocol prevents

  • A working cell bank used in manufacturing with no documented identity confirmation against the master cell bank’s reference profile.
  • Genetic stability or tumorigenicity testing performed only at early passage, with no extended-passage study covering the actual passage number manufacturing reaches.
  • A bank qualified before donor eligibility screening and testing was confirmed complete, or released for use after the donor eligibility record expired or required re-screening.
  • A deviation found in bank characterization assessed only against future lots, with no impact assessment reaching back across lots already distributed from the same bank.
  • Tumorigenicity risk testing applied generically with no stated rationale for why the cell type does, or does not, need it.

How to adapt this protocol

  1. Set your document number, cell line or donor identifier, and linked donor eligibility record in the header.
  2. Confirm whether Section 7’s tumorigenicity row applies to your cell type; state the rationale either way in the qualification report rather than defaulting silently.
  3. Set the maximum qualified passage number in Section 8 from your own manufacturing process’s actual passage requirement, not from the passage level that happened to be tested first.
  4. Point Section 9 to your real deviation SOP, and confirm every reference in Section 12 against the current published version before issue.
